I'm not sure what you mean by "different setups."
I'd probably index the whole domain using an "indexing config," and
then have two separate configs for result display if you want.
Remember that you can use the restrict/exclude fields to limit
results to specific "realms" of one website.

Adding a META keyword is not going to be a very useful way to limit
results. I'd either make sure your CGI programs are either in the
cgi-bin directory, or have appropriate extensions like .pl or .cgi.
Then you can use restrict/exclude again to limit these as well.
