You don't say what was updated, but updating libraries (esp. the 
libc) can cause lots of problems if you don't recompile.

Also, you mention that results are returned successfully from the 
command-line. So I'd be very careful to check all the permissions on 
the databases, etc. Even if nothing in your ht://Dig directories 
changed, the webserver UID might have or something like this.
