Are you sure that you're calling the same binaries of htdig and/or
htmerge that the rundig script does? Do you use the default config
file (htdig.conf) in the rundig script?
If you look at the rundig script, it essentially does what you just
described, but with some additional housekeeping for an initial
installation.
