Have you tried running with verbose output enabled (e.g. -vvv) in order to see what is being indexed? Is the same URL being indexed over and over? Is htdig indexing outside of the specified URL limits? Are bogus URLs being created and indexed? Is htdig getting stuck processing the first URL?
