No. I have rerun it explicitly pointing to the folder that contains the
files, and that works. I have not set up a link from other pages, but might

You might want to take a look at http://www.htdig.org/FAQ.html#q5.25 and some of the FAQs it references. If you are not either explicitly pointing htdig to the files or linking them in a manner that allows them to be reached through links in other indexed documents, htdig will never see them.
