I can't reproduce the issue.
It works here fine:
erect2cubic --erect=input.jpg --ptofile=test2.pto
nona test2.pto -o test2
cubic2erect test20000.tif test20001.tif test20002.tif test20003.tif
test20004.tif test20005.tif output.tif
dir output.tif
<snip>

Could you provide the pto file for further testing?

I get incomplete stitching after doing the following steps:
erect2cubic --erect=panoramica1.jpg --ptofile=cubic.pto
nona cubic.pto -o pano
cubic2erect ./pano0000.tif ./pano0001.tif ./pano0002.tif ./pano0003.tif
./pano0004.tif ./pano0005.tif ./panofin.tif
ERROR: 11:14:43.990357
(/build/hugin-VcY2Kf/hugin-2016.1.0+hg7253+dfsg/src/hugin_base/nona/Stitcher.h:546)
stitch(): exception during stitching
Precondition violation!
separableConvolveX(): kernel longer than line
(/usr/include/vigra/separableconvolution.hxx:1103)
This happens in the regular Windows version 2015.0.0,Linux 2015.0.0 Ubuntu
15.10 package and also the latest nightly build 2016.1.0.d19854c5f040
However,it seems to work on version 2014.0.0 for Windows (I haven't
been able to test the Linux one)
