I assume the main cause is the the response curve. For such low contrast images
it is difficult to find the correct response curve.
Reset the response curve and do a manual photometric optimization without
response curve. This should yield to better results.
If this does not help we need more information (smallest project file which
shows this bug with the images, ideally a project with only 2 small images).

Bug description:
Hello
Hugin 2016.rc1 produces color artifacts at some panoramas. Input files
are 16-bit tiffs from darktable. The same crop from initial file and
the resulting panorama is attached. If required, I can upload the
whole set.
