Unsetting the option and then re-saving the project does NOT remove the r:CROP instruction.

This is the intended behaviour, though suggestions for making it more obvious are welcome.

Basically these Preferences settings only concern the creation of new projects, you change settings for the current project in the Stitcher tab. In this case Stitcher tab -> Remapper -> Options.
