AFAIK there is no command line where you can say just that. Anyone else reading this? Maybe it would be nice to introduce a mosaic mode to autooptimiser? If you want to do this with autooptimiser, you'll have to use it with the -n option. Before doing that you'll have to edit the pto file to specify which variables you want optimized - for a mosaic this would be TrX, TrY and TrZ, and you'll probably need y,p and r on top of that, and you may have to do several runs because trying to optimize everything at once usually fails. And doing a large mosaic without additional line control points seldom produces very good results. I still feel that you'd be better off using a GUI at first. Hugin is free and available for all majour platforms, you lose nothing by giving it a try (apart from a bit of your time, of course ;-) I also recommend you read a bit more documentation do get a clearer idea about what the various tools and scripts do and mean. How about having a look at http://wiki.panotools.org/Panorama_scripting_in_a_nutshell and working your way from there?
