Yes, I have the same problem, and I am pretty sure it is specific to Windows. 
Whenever PTBatcherGUI issues a warning it generates a pop-up window that must 
be dismissed or PTBatcherGUI becomes unresponsive. The pop-ups dissappear 
quickly and must be manually dismissed before they dissappear. PTBatcherGUI 
generates warnings prolifically, so pretty much always becomes unresponsive. I 
just kill it with the task manager. I believe one can configure hugin so it 
doesn't batch stitch jobs, which should avoid the problem, but I've never 
learned how.
