at short: you can use pto_var in combination with cpfind --prealigned (see 
also http://wiki.panotools.org/Hugin_Panorama_Workflow#Scripting )

alternatively you can also create a csv file and feed it to match-n-shift 
(from Panotools::Script, Perl scripts for Hugin).
