When I fuse brackets, I also put each bracket in a separate folder. Then I run a script which visits all these folders and runs align_image_stack there, producing a file 'bracket.pto' in that folder. Then I can either call lux right then to fuse the bracket, or defer until later.
Maybe you can use a similar scheme.
