I've also - very occasionally - had similar intonation problems with a
metal-on-nylon violin string (on a violin, not a HG!). Maybe the
string density isn't quite right at that point; maybe it stretched
unevenly as it was brought up to tension; who knows.

If it's not easily fixed by playing with the cotton I'd say bin it and
try another string... life's too short.
