Doesn't it really bug you when these things defy logic. 
Welcome to the world of Hurdy-gurdy.
There is a possibility that differential contraction is the cause of your 
problem but I think that it is more likely the distortion of wood as it 
contracts with either the key twisting or the holes misaligning or both. You 
can check the keys to see if there are any indicator marks of rubbing on the 
corners (usually shiny areas) and then just deal with these areas on the keys 
or the holes. Of course replacement of the twisting key is a good option too.
I like to use a pillar file to dress the holes and a sanding block to do the 
keys. Just do the least necessary to correct the problem.

Since it is a wooden shaft in a hole cut in another piece of wood, I
suggest that what matters is which piece of wood expands most.
i.e. if the keybox shrinks with low humidity more than the shaft, the
keys will stick.
A small piece of wood will react quicker to a humidity change than a
larger block, but if the change is prolonged, sooner or later a large
piece of wood will react too.
