i've had similar issues at times and always wondered whether one potential way to solve this might be to allow the kind of "gutters" between windows such as are found in some other tiling wms. this way the highlighting could be set to varying pixels by users, perhaps even on a per-application basis.
strictly speaking, the gutters wouldn't be necessary for a 'more than 1px' border, but aesthetically i think they make more sense both together than either one of them on their own.
