I'm starting to notice with some IBM product updgrades (ie Tivoli
OMEGAMON XE products) that the ACCEPT job will sometimes cleanup
after the ACCEPT job is run deleting all the .Fx install files. This
is usually associated with the IGD105I msgid:

IGD105I TIV.ITM.HKN3530.F1 DELETED, DDNAME=SMPTLIB

However sometimes it will not DELETE or cleanup the .Fx install
files.

Is there reason or something specific in the SYSMOD that's happening
behind the scenes that I'm not seeing?

Nothing in the SYSMODs being accepted is affecting this behavior. It is the NOPURGE subentry in the active OPTIONS entry during your ACCEPT operation that is the culprit. The default NOPURGE says "Do not purge SYSMODs and their SMPTLIB data sets from the global zone after they have been accepted." If you want this cleanup to occur, then update your active OPTIONS entry to remove NOPURGE.
