- when *left*clicking on the icon in the gnome top bar, a window pops up

Yes, menu items disappeared in GNOME 3.6 except for ibus-anthy.
AFAIK, the menu items in all engines will be shown in GNOME 3.8.
- separate input methods for separate windows feature seems to got lost
I have the same input method for all windows
ibus 1.5 implements the global input method only to work with XKB.
AFAIK, GNOME 3.8 will provides the input context by window.
For non-GNOME desktops, it's still under the discussion.
- the ibus-mozc bar does not appear when I selected and activate the
ibus-mozc input method. It showed the current settings, and access
to settings etc
I don't understand the mozc specific issue while I don't try to use it.
- iceweasel/firefox does not recognize the input engine, always
receives latin characters
firefox uses gtk2 and I think you didn't install ibus gtk2 modules
correctly or your gtk2 is old.
