I cannot reproduce your problem with GNU make, cc and tar.
If you extract ibus tarball, the time stamp is:
-rw-r--r--. 1 root root 6 2014-07-24 13:28:11.000000000 +0900
ibus_vala.stamp
-rw-r--r--. 1 root root 57229 2014-07-24 13:28:11.000000000 +0900 main.c
-rw-r--r--. 1 root root 11201 2014-07-24 13:24:25.000000000 +0900 main.vala
Since ibus_vala.stamp and main.c have the same time stamp, main.c is not
recreated by --disable-vala option.
Probably you could touch the files for your distribution to have time order
of main.vala < ibus_vala.stamp < main.c .
I'd like to close the bug as Not a Bug .
