Use the "colbar" argument of plot(). It must be a vector of colors (in any
format that is accepted by R) and it must be exactly as long as the number
of communities. E.g.:
g <- graph.famous("zachary")
comm <- fastgreedy.community(g)
plot(comm, g, colbar=c("red", "green", "blue"))
