I don't know about the details, but there was a time when I used to login as
root, and after every two-three months, the system used to become very
unstable (used to crash all the time). The problem was solved when I started
using a normal user and only command-line su for root specific task.

I think a GUI is very complicated and many processes run simultaneously.
Running all of them together with root access may leave some damage
unnoticed.  On the other hand, giving single programs root-access is much
more manageable.
