The | font needs to have an OpenType rule to tell it that ख + ़ (nukta) | is really one letter. Try some other font, but many of them | do not handle nukta letters from Urdu words properly. Yes, it is just the font dependent issue. I just changed the font to Lohit Hindi, and now same rendering in both cases.
