The way ours is set up, we install software right into the pertinent folder within the HD (Applications, utilities, games, etc.), which is visible to both of us from our respective desktops. Our desktops are customized to our own liking, including dock placement and content, desktop pattern/picture, screensaver, etc. I would imagine if one of us had software we did not want to share with the other, we could put it in our "home" location, which is not visible to the other users. That hasn't come up yet for us so I'm not sure about it, but I'm sure someone else on this list will correct me if I'm wrong. Each of us sets our own preferences for every piece of software we use, and they can't be changed by the other user. We have our own "home place" to store our own documents and files, which are not viewed by other users. We have our own mailboxes in mail.app, and our own Addressbook, and so forth.
