Sure. Best way is to partition the external HD into two or more partitions. Keep the backup of one drive on one partition, and the other drive on the other partition.
Is that necessary before each new cloning to delete the previous storage?
No. Sounds like a permissions problem. You might want to set CCC to check permissions before cloning. You might also want to have it just "synchronise" source to target, removing any items not on source. That way, after the first "complete" clone, CCC will only copy those things that have changed. Saves a lot of time.
