So if I just let the disk sleep, but turn off System sleep, can the
system wake up the disk to run those utilities it likes to run at 3 am?

Yes, but that strikes as a waste of energy (see Eddie's INCREDIBLY info-filled explanation on Macs and energy use!). If you're actually using the machine 24/7, then that's a great way to make sure the housekeeping gets done. But if you're not, running Cocktail or Onyx once a week or once a month will do the job just fine.


This is not one of those things where if you skip it for a while bad things will happen. People could go literally YEARS without running those scripts without consequences. It just eats up (a small amount by today's standards) a bit of disk space over time.
