First of all, which version would be best to run on this, 10.2 or 10.3 or

10.3.x, definitely. More importantly, for best performance (since you don't have a lot of horsepower processor wise) will be LOTS OF RAM and a large, fast hard drive. I would suggest replacing the old hard drive with a faster (7200rpm), newer (8MB cache), larger (at least 40GB, your machine can handle up to 120GB drives) hard drive. I would suggest AT LEAST 512MB of RAM, more if possible.

Second, is it better to put 9 on a separate partition or both on the same?

"Better" is a relative term. Apple clearly things they should be on the same partition, and so do I unless you have a specific reason not to do that. Another option is to take your old hard drive (see above) and place it in a Firewire case (I'm assuming you have FW -- I sure hope so!) and put (leave) OS 9 just as it is on that drive and use it for Classic.

Can you actually boot from 9 if they are on the same partition?

Yes.
