You may want to rebuild your mailboxes (Mailbox->rebuild mailbox).
I changed fully from Entourage to Mail because of speed. Mail would normally already have checked mail before Entourage was even open, when starting them simultaneously.

Very slow launch of Mail is one of the major gripes I've heard. Sometimes in excess of 75 seconds.
