I am running 2006.2, do I need to copy any additional files into those folders? As far as I can tell all I need is branding.config file in each domain folder... do I need to remove the config file from the root of branding?

We look at the HTTP_HOST server variable and strip off the www. before looking for the directory. You didn't mention that you were using www, but I just wanted to rule that out.
