Yes, all you need in the directory is the branding.config file. You may want to check permissions on the domain directories as well as the branding.config files to be sure the IIS and ASP.NET users have permissions on them. If you created the directories after the install, maybe the permissions didn't get propagated into those directories.

The only thing that comes to mind is this: be sure to strip www. off of the directory name. We look at the HTTP_HOST server variable and strip off the www. before looking for the directory.
