Not likely to be in the registry (assuming you are using that and not an external db) or the user would exist... My guess would be you used the web interface to delete this user and in some old versions, that did not delete the users folders...
Try running the Find Orphans tool to locate folders for users that no longer exist and remove or restore (the user) them as desired. All else fails, go looking for the users folder under that domains top_directory/users/... and delete it.
