We had this same issue and this is what Ipswitch told us. There is a known bug in IMail with sending mail to the main mailbox IF the rules.ima file is at the root level. If you place the rules file at the user level it will work fine.

Main is actually the default subarea for rules (as well as being the default mailbox without rules), so it certainly is a valid subarea. Maybe you're filtering on something that isn't actually in there? Are you sure it's the RFC822 From: field that has your culprit? Or perhaps it's encoded in some ridiculous, spammery way that's slipping through? I guess if it works to another subarea that'd confirm that the rules engine picks it up.
