Yes, having any other main.Xbx file, implies that the mailbox is open.

I'd stop the process that is attempting to get the email and see if
that closes things up (but I'm afraid it won't because it is already
messed up). If no effect, then stop/start the POP3 service.

If that process is checking the mailbox more than once every 5
minutes, then I would suggest that it be reset to this. Checking 'too
quickly' is often a problem with email clients! There is really no
need to check any more often than every 5 minutes.

Since the number of messages is not going down, that tells me the POP3
client is not correctly communicating with the server. So stopping the
client and the service, is pretty safe and should be effective.

It is possible that some other access is being made to that user
account (like Web MSG or IMAP4) and that could also place locks on the
account that would give your symptoms. Try stop/starting those
services, too.

You can copy the main.mbx (or main.bak, if recent) and any other files
to another user (or another folder) so you don't 'lose' them. If you
get a 'share violation' when attempting to copy the files, that
indicates that some process has it locked and you may have to restart
the machine (unless you want to stop/start all services one at a time)
to release any lock mechanisms.
