Aaron, Not that this helps, but I have also experienced the same problem. I've tried posting here before with this problem but there was nothing that anyone suggested that fixed the problem.
I have IMails anti-spam inserting X-Headers into emails tagged as spam and then I run rules to catch the tagged emails, either deleting or forwarding to a mailbox. This seems to work for most of the spam, but like you, for some reason, some emails that have the X-Header and match the rules I've setup still get delivered. I think if you check a little further you will find that the problem is not exclusive to aliases. I have it happening to both aliases and user accounts. I've been on the phone with IPSwitch and they were unable to resolve the problem, not that they even bothered calling me back, but that's another issue. Anyway, maybe someone else will speak up that has also had the same problem and was able to fix it.
