No, the webmail template doesn't actually work as a quota - if you actually have a 50MB limit, then you would have to set the webmail template separately in order to have that same 50MB limit appear the user. It's really only a statistic (as far as I could see anyway). I noticed it on my account too, but I had over 100MB - and I never had anything pop up that told me I was nearing or past my limit.
