I have DNS running on my Windows 2000 domain. The problem is, with the
server's name being "mail", how can I differentiate between
mail.domainA.com and mail.domainB.com internally?

You can't.

Specifically, "mail" can't refer to both mail.domainA.com and mail.domainB.com. It can refer to one or neither, but not both (otherwise, how would Windows know whether to send packets to mail.domainA.com or mail.domainB.com?).

In this case, don't try to use just "mail" as a name (which is ambiguous) -- instead, use "mail.domainA.com" or "mail.domainB.com" (depending on which you are trying to reach).
