If you are using the standard code set (FM1 or FM2) that has only one mail 
file per incoming mail then the POP server quit template does a run that 
checks the mail file to see if it is being used by anyone else for each 
file that it has possibly to delete. This can take a fair bit of time and 
the template can time out. We timed a client that got about 500 emails and 
it took almost 2 mins for the template to finish! In fact to help 
performance we limit the max number of emails to collect in one go to 500.

Look in the configurator and set the timeout param to several minutes, or 
add the timeout url.parameter to the code :-)
