'ion-bindings.lua' and add the various color switches that I like (the black
on white is a little too high contrast for me). Where can I do this in ion1
and ion3? I think I've probably just overlooked something.

Learn to use Xresources, they will save you time and much aggravation.
You set settings for programs like xterm as Xresources and then no
matter who or what runs xterm those settings get applied so you don't
need to find every place and add silly command line flags (nor do you
have to add them yourself).
