X windows itself supports the standard highlight then middle-click paste
method, that should *always* work. Other toolkits, applications, etc.
can also support other methods of copying and pasting and whether
everything gets along is up to the applications in question.
The above being said, there should never be a time when you can't copy
and paste between some applications. I have never used Gnome and have
never had a problem.

P.S. Note that the highlight/middle-click method can be a little finicky
in that it can require the text to remain highlighted the entire time
you want to paste it, and that applications that you copied from that
quit will often stop you from pasting what you highlighted.
