I removed the ubuntu package and manually installed from the ion3 tarball. My configuration changes now seem to work correctly from the ~/.ion3 directory. It is a shame that the Ubuntu package is so out of date, though :(

The only tricky part was adding a new file to start ion3 from GDM:
$ cat /usr/share/gdm/BuiltInSessions/ion3.desktop
[Desktop Entry]
Encoding=UTF-8
Name=Ion3
Comment=A tiling tabbed window manager designed with keyboard users in mind.
Exec=ion3
TryExec=ion3
# no icon yet, only the top three are currently used
Icon=
Type=Application

thanks for your help!

Ubuntu are shipping software that old?! Even Debian (sid) has
3rc-20070708 at the moment. Are you sure you haven't forgotten to
apt-get update first?

Hint: download and build from source. I managed it with ion2 on Solaris
a couple of years ago; if I can do that you can manage it fine on Ubuntu.

Oh, and read the FAQ
http://modeemi.fi/~tuomov/ion/faq/entries/Reporting_bugs.html :)
Removing all Gnome software on a Ubuntu box should be fun. Presumably
installing xdm (how do you feel about kdm, Tuomo?) and writing a simple
.xsession (mine has one line: "ion2") is good enough to eliminate any
side effects of Gnome just for testing that the bug is real?
