Just to clarify: emacs looks for the key name Meta_L or Meta_R, while
most (all?) programs that claim to look for "Alt" in fact look for the
modifier Mod1. Ion looks for a configurable modifier, such as Mod1.

I have bound Mod1 to Meta_L or Meta_R (I have mapped my "Alt" keys to
these), so that both emacs and programs that want "Alt" use those
modifier keys. My ion config files tell ion to listen only to keys
prefixed with Mod4, wich I have bound to the keys Super_L and Super_R
(that is where I have mapped my Windows keys). Since no other program
looks for either the Super_{L,R} keys or the Mod4 modifier, I have no
collisions.
