I might be able to help having just solved this problem myself. (OTOH, I might be totally clueless too. We just purchased ISS, and I'm still feeling my way around.)
I found that I had to have licenses "registered" with both Site Protector and Internet Security Scanner in order for updates to work. Once I had done that, I ran MU, cancelled the "get policy updates" (or something like that), and then chose File\Copy Files to RSSP and selected the appropriate XML file, and the updates worked.
