In addition, make sure you are not updating more than about 25 agents at a time. System scanner job timer has problems when one box is slow to respond or too many boxes are being updated at one time.

A functional 'workaround' is to copy all the checks from Initial1 thru Initial6 into a single policy; name it something like usr_Initial1-6. I have been able to execute stable Unix scans, including custom policies, after making this modification.
