I use Cordova alongside Xcode quite frequently. However I tend to treat the 
resulting Xcode project as a build artifact, which means that I try my very 
best to avoid having to do things in Xcode that might later be destroyed if I 
ever need to {{cordova platform rm ios; cordova platform add ios}}, for 
example. Where config.xml or some other Cordova support allows me to make the 
changes to the Xcode project, that's what I'll use, because to me, the CLI is 
the owner of the project.

In that configuration, I still use Xcode to generate archives and upload to the 
App Store. However, I _don't_ do anything that can't be duplicated by the CLI 
build. Take signing, for example -- you can set Xcode to do it, but I'd prefer 
to have {{build.json}} configured appropriately as well. That way the signing 
is handled by the CLI as well, and if I need to blow away the iOS platform and 
reinstall it, everything is still happy. 

As to your issue with {{cordova clean ios}}, perhaps it would help me to 
understand your expectation of what this command should do?
