As experiment, could you do an experiment? 
- do a clean checkout somewhere
- use empty (non existed) local repository
- do the build on 1 thread to make local repo populated
- repeat the build in MT mode

Of course, not needed, if you do see same errors on prepopulated local 
repositories...
