mbsync has a resumption mechanism (which is the one complaining about
losing track). have a look what the man page says about how to read the
progress meters.

without even looking at logs, you can find out which operation fails by
limiting the actions on the command line (--push, --pull & co.).

try limiting PipelineDepth. start with 50, go down from there if it
still fails.
