Your use of the concept of layers is confusing. I always think of Optional Content Groups when somebody refers to layers. (a) I don't understand what you're asking because your technical vocabulary is confusing, and you're not giving us any examples (no PDFs, no substantial code samples,...). (b) My guess is that your program doesn't understand what you want because you're not correctly telling it what to do.
