I wouldn't change anything to the size of the existing pages, but scale, translate, rotate the Watermark XObject so that it doesn't cover existing content (an easier solution: make the watermark transparent). Then when I need to remove the Watermark, I would search for the custom ID and write code to remove the XObject (making sure I don't make the PDF syntax corrupt).
