Nice one ;-)

I think the author of ProjectX just understands the internal structure
of the video and audio streams better than the authors of the Linux
tools. There isn't really any other reason that I can think of to
account for the differences.

ProjectX allows you to fix multiple files in batch mode (and has a CLI
mode too I think) - just add the new file(s) to a new collection,
lather, rinse and repeat if needed. You can let it go, and then use
the resulting files to burn to DVD.
