Not sure what you replaced, but one thing I would look into
is perhaps a newer/more powerful power supply.  I know, the
PSU is so reduced in importance, and removed from the 
awareness of many, but I've had weird issues happen when I 
had a flaky PSU, such as PVR/DVB cards wouldn't initialize
properly, or wouldn't load their firmware properly.

I also had an issue where some bad caps on a video card would
cause sporadic reboots, and issues.  When I replaced the video
card, things on that box went back to normal.
(2 different boxes.  First was a linux box, 2nd was a Winblows
box, but both were AMD 64 X2 boxes)
