Tim,

have you tried writing a copy of the file from JabRef on Linux, and
then opening the copy in Windows? JabRef writes encoding information
to the file, so it should normally be opened automatically using the
correct encoding. After opening in Windows you can use Database
properties to ensure that the file is written using UTF-8.
