In the upcoming beta version 2.9 beta 2, all invalid characters are cleaned out when generating a file name in JabRef. To be compatible with other BibTeX-tools I would strongly recommend JabRef to support all legal characters in BibTeX-Keys. Regarding the key generation, I'm not quite sure though. Could be dependend on the user's preference...
